If you have any screenshots or more details it would be helpful so we can see what you're seeing.
Just look at my isle - I plopped over 100k in each fish deposit where I have fisherman and yet the counter never moved
I can use the details you just provided to pinpoint the issue. I will add this to the developers review list.

No problem
Fishfood and musk deer fragrance are made in the provision house. Rare fishfood and gamekeeper snack are in the rarity provision house. Seems to be as intended, though I don't see why it should not work with RPH as well.

Here is what I got back from the support time about the Fish Food and Deer Musk Achievements...
Thank you for contacting The Settlers Online Support regarding achievements not working with resources other than those stated in the achievement. This feature is working as intended. The achievement asks the player to use items from the regular provisions house, not the rarity provisions house.
