I had 41 licenses, my copper mine was exhausted, so I built a new one (reduced to 40 licenses).
I knocked down my old copper mine and went down to 39 licenses.
I logged out/back in and was up to 40, but shouldn't I be at 41 since I have no net gain/loss of buildings?
I have a constant issue with building licenses. I can delete 3 buildings and the licenses show me having 3, but when i build 1 building they all 3 disappear. Or I can have 2 or 3 available but after using one the others disappear. logging in and out fixes it but i can still only build one building at a time. I also notice a couple times a day that it shows i have 75 or 75 available, when i should have 0 of 95.

I have the same problem with building licenses when I demolish an exhausted mine. Is there a missing timer that regenerates licenses like the timer for settlers?
Exhausted mines automatically give you back the license as soon as it exhausts, not when you demolish it.
