In the "Counter Measures" "Waiting Quest" where I have to produce 25 horses, I have produced more than 25 horses in the past several days, but none of them have registered as having been produced.

If it is a waiting quest you can't get credit until it is no longer waiting.
If something can go wrong, it will.

You cannot complete quests that are in the Waiting Quests section as they are waiting to move into the Daily Quests section. First you must complete the quests in the Daily Quests section, and then waiting quests will move into that section to be completed.
Any quest that is currently in your Waiting Queue cannot be completed until your other quests have been completed. This is the reason you have been unable to complete the quest. If you currently have a Daily, Guild or Event Quest that you have not completed from a previous day then you will need to complete it before you can complete the Waiting Quest. Once the quest ahead of it has been completed the quest will be taken out of the Waiting queue and placed in the appropriate Quest queue and you will then be able to complete it.
